Enquiry and discovery, is this valid?

Enquiry for 14/15 (is within time limit)

On recent correspondence from hmrc ask about 13/14 embedded with 14/15 questions.

The question asked is why the rental boxes are empty and self employed boxes are not for 13/14 but for every other tax year it's the other way round.

Turns out they are possibly right, the wrong boxes may have been filled in, however once the right boxes are used there is no change in tax position.

Is hmrc owed an answer in this regard / can they make a discovery on this? As it stands it is still at enquiry stage for 14/15 only (13/14 window has passed).

I would think stating it is unrelated to the enquiry and out of time is sufficient...

There is nothing wrong reply to them, but a penalty applies (where the return was filed on time) only where there is a 'potential lost revenue'.
