Can any let me know, if generally the tax rate used for milage is based on the tax year in which is was incurred ie up to the 5 Apil 2012 or tax year in which is was paid i.e at the end of April therefore 2012/2013.

Approved mileage allowance

If you mean the AMAP rates of 45p/25p a mile, they apply to "the number of miles of business travel by the employee ... in the tax year in question" per s.230 ITEPA 2003.

If you mean the fuel advisory rates, e.g: 18p for a petrol car of 1,401 to 2,000 cc, they apply to travel from the 1st of the month.

In both cases, it is based on when the travel occurs, not when it is reimbursed.
