My limited company client pays accountancy fees from the company account and gains corporation tax relief. 

Fees were overpaid from the client to us and we had to repay some fees back to the client.

At the time the business had ceased and company bank account closed so the overpaid fees were returned to the clients personal bank account.

I assume this now has to become taxable on the client personally?

Taxable? Yes, but increases the ESC C16 distribution on winding up. If the company closed with < £10k surplus assets then your client gain is covered by AEA. If not, presumably 10% CGT applies?
