We use (for our sins) Sage Payroll - and use the absence diary for holidays and sickness.
SSP calculations push through to payroll automatically, so I need to remember to 'make up basic' to avoid paying SSP on top of usual salary.
Two questions:
1) Can this automatic link be disabled so that the diary has no effect on pay?
2) Is there any point in SSP any more - given that we don't get it refunded at all?
I should point out we generally pay in excess of SSP - within the usual range of absences.

I cannot comment on the workings of Sage Payroll, but to be fair, it doesn't sound unlike other payroll software in that if you use its facility to calculate SSP, it will add it to the employee's pay, leaving it up to you either to cancel or reduce the normal pay.
The point of SSP is that it is STATUTORY sick pay. You don't have the option to ignore it. Although paying more than SSP complies with the law, it is better to show SSP separately to avoid any claim by the employee that he has not been paid (the correct amount of) SSP.
