Have HMRC confirmed that they will be giving an amnesty for late-filed returns in connection with the long bank holiday weekend, eg a VAT return due on May 31 but not filed until June 6?

You need to e-file now. Can submit & pay by 7th.

Just to clarify

It is now compulsory to file VAT returns online and pay electronically.  The online filing deadline is 7th June, a working day.  If you pay the VAT by direct debit, it will be taken 3 working days later on 12th June.  HMRC now operates the faster payment system, so payment by online banking on the 7th might meet the deadline for non-DD electronic payment of receipt by the 7th.

Yes, but presumably the VAT filing date will be put back to June 8 or possibly later.

... do not affect the deadline.  It is 7 calendar days after the end of the month, so the deadline for filing returns up to 30 April is 7th June.
