Owner managed business, paying rent via lease for home office. Recently moved into new home with no mortgage, so very little in the way of offsettable expenses. However, the double glazing was replaced after purchase, and the bay in the office cost £1,000. Can this be offset against the rental income in the SA return

Yes, I would. But would apportion only say 95% of the cost so as to ensure not entirely business use and therefore avoid future CGT problems when you sell the house in future.
