We are using Sage line 100 but need to update. Just wonder if anyone can recommend a job costing software which allows us to issue a invoice line by line against the detailed cost.

I don't know if you've considered SkyEnterprise software at all. It has various options for your invoicing, which you can control.

Take a look at the online demo of Module 2 if you're interested (there are 3 modules altogether, the 3rd one includes accounting):

One Option
There are quite a few applications that can match the requirement that you have, one possible solution is Sybiz. We are the UK dealer for Sybiz which is very strong in job costing and allows you to move costs around from job to job and bill out in the way that best suits you.
It is also a very affordable solution with a long history

Try Acceptum Business Software
Under Acceptum BS you can construct a Job Cost built up from Products, Labour Hours (at various rates and categories) plus Sundry Costs.
Once built and agreed, they can be with a click of a button transfered to a Customer Sales Quote for issuing to the Customer.

This Quote document can then proceed through being a Delivery Note to an Invoice for issuing to the customer.

Acceptum is also e-commerce enabled through out and has many unique points to help manage and control a business.
