HMRC's current Corporation Tax free filing service is being replaced with a version which is not available for Agents to use. Agent's with just a handful of incorporated clients are likely to be using HMRC's free filing service. Agents can use the existing software until 31 December 2016 to file CT Returns for AP's ending on or before 31 December 2015. As CT Returns can only be filed online, can HMRC discriminate against Agent's and make them purchase third-party software?

I think it's a bit worrying that you only just found out about this. Wait until you hear about MTD, that will really get you riled.
Did you know that in the old days when you could file on paper, you had to pay your own postage. It's true - shocking, but true.

But maybe not to HMRC. In the eighties /early nineties our HMRC mail to the Edinburgh offices (there were two, Semple Street and Drumsheugh Gardens) was delivered by hand to save the postage cost

Depends what you call the old days.
In the proper old days, you got prepaid envelopes.
In the new-fangled old days, we popped round our local office with the bulk of our mail. Saved time and money as, actually, it was closer than the post box.

To answer the OP - yes, they can do anything. They're the Government and bullying is what they do.
Clients WITHOUT an agent can file using free HMRC software assuming that their turnover is below £632,000.

how do clients check their returns which are prepared on HMRC software - I presume the agent must complete and save and print the return (or whatever comes off the Revenue software) to be checked and approved before submitting? (presumably same for personal returns prepared in same way?)

They can be printed, emailed - whatever you want.
Looks like a paper return. Which, indeed, is what it is, once you've printed it off.
