Our company organises conferences and for this we have several speakers. The director has agreed to pay for the flight / accommodation for the speakers.
Personally I think the speaker should pay for the flight / accommodation themselves and then invoice this cost back to us (Ideally at the same time they charge their speaker fee).
However, the director wants to pay for the flights and accommodation directly so that we make sure the best deal is found. Would doing it this way mean we need to class it as entertainment or can you think of any other issues?

It is not entertaining, you are paying a speaker to speak and part of the package is that you are paying for them to get there. It's part of the contract.
