Personal VAT Repayment used to pay CT by HMRC?

Not come across this before. A client has a sole trader business (used to be Ltd) and had a VAT repayment due to them.   HMRC had taken the VAT repayment to pay the old Ltd company's CT bill.  Can they do this? Helpline as useful as a chocolate teapot!!

No they can't but is there more to this than meets the eye? Is the sole trader client by any chance using the same VAT number as the old company? And why was the company's CT unpaid?
