I have just received a letter saying they have not had any SA going back to 08/09. It is an odd mixture of wording some 'threatening' and some say if you have paid thank you.
From 06/07 tax year I have been on PAYE after a spell running my own company before that date, I have recently started a company for a long term contract, which unfortunately ended sooner that expected.
I presuming the letter is a fishing trip - they did not estimate an amount and send the payment slip as zero.
What is the best approach to close this down quickly, is it best to phone or write? what should I say and how.

Write, call, whichever is best for you.
Have you received any previous correspondence? It does seem odd that they are asking for 08/09 tax payment ... in 2014!
Just be honest
That's my advice. If you have done nothing wrong, then there will be nothing to find.
It could be mistake by HMRC, and a call or a letter will clear up the problem.
ps. don't ignore the letter in the hope the problem will go away!
I think what has happened is that when you reactivated your UTR after starting the company HMRC accidently/incorrectly issued notices to file SA returns. Just call them up explain the situation as above and they should close the years down that don't need filing.
I don't think they are trying their luck or on a fishing exercise, just the computer said "yes" to issuing the statements. It could also be that you moved, they couldn't find you and now they have found you since the new company.
Call them anyway and explain, but it might be an idea, if you still have it to hand to dig out the letter from HMRC stating they no longer needed a tax return from you. This would have been sent back in 08 ish, when you told them you no longer needed to submit returns. They wouldn't have just stopped because you went onto PAYE unless you told them that you no longer feel under the requirements to do a tax return.
