Hi,

I have a client that has a company sick scheme, which will only pay 5 days of absence per annum.

If the employee has more than 5 sick days in a row, will the employee still have qualifying/waiting days once the SSP starts?

SSP operates regardless

SSP still operates, with the waiting days being the first days of sickness as normal. All the contractual sick pay does is stipulate that the company will make an actual payment for the first 5 days that is in excess of their statutory obligations. .

The clue is in the name

Statutory Sick Pay is a legal requirement.  You cannot just not pay it until occupational sick pay has run out.

Although you don't have to show it separately on the payslip if occupational sick pay exceeds SSP, it is good practice to show the SSP as an addition to the occupational sick pay and then deduct the same amount of SSP as a (taxable and NICable) set off against the occupational sick pay.  This avoids any argument about SSP having been paid and may also trigger some SSP recovery, but only up to 5 April 2014.
