We have a situation where a member of staff was provided with a house with the rent deducted from his salary. Once he left our employment we found that the house required a significant amount of repairs. As he has left we cannot claim this from him therefore should this costs be recorded as a benefit in kind?

No agreement entered into. It was assumed he would keep it in good condition.

technically - if he paid the rent from his salary, it wasn't really provided to him by you.

but, to answer your question the repairs (wear and tear) to restore a leased property are generally allowable.
