I have no idea how basic tools work so can't comment specifically on it. However, I changed my payroll software mid year a few years ago. I would suggest you do not submit RTIs again or I believe HMRC will come after you (your client) for PAYE/NI that has already been reported and paid.

When you change to the new software it should have the facility for you to enter the YTD figures for tax calculation purposes. Each employee should also have been assigned an RTI reference which should be used when transferring the data.

If in doubt I would suggest you ring HMRCs helpline for basic tools and They should be able to give you a definitive answer. For the sake of 3 month it might be worth holding fire and start using basic tools when the new tax year starts.
