If the company is paying more than 3% of employer pension contribution can they calim whatever they are paying or is it only 3% should be claimed through furlough scheme.

Make sure you read HMRC's "guidance" on how to calculate. Otherwise you could come a cropper. They clearly state that only the legal minimum Ers pension can be claimed.
Think HMRC are going to have their work cut out validating all the claims before processing payments by Tuesday. They must have some criteria for checking claims but for the life of me I can't work out what they are....

Process now, check later has been the mantra for the last 24 years.

I don't know what processes or criteria they'll use for checks, but as you agree to them retrospectively auditing your claim at any time....I think they will only need to do initial checks before making the payment, as they can always recover sums (and add penalties if suitable) after the fact.
