A real "back to basics" of PAYE question re SSP

I run a fortnightly payroll. For tomorrow's payday, the work done will be for the fortnight period 21st March 2020 to 3 April 2020.

Some are on SSP. But if I put the sick dates in my software, it states I should have paid them their 1 week of worked hours and 2 weeks of SSP in the last period in 2019/2020. This would mean effectively they were paid for 3 weeks (2 wks SSP, one week wages).

EDIT: Effectively, SSP is paid in "real time", whereas hours worked are in arrears? Is that right?

Sorry a bit confused.

Everyone misses out a key piece of information. Yours is what software you're using.

There's very possibly an option in the software to set a delay in the date SSP becomes payable. Look for it in the menus.
