Agree, however, that moving to TaxCalc was a brilliant move. Lightning speed, very easy updates & more user friendly than IRIS. Also if you do need support they actually answer the phones and get back to you if the issue can't be immediately resolved.
Don't hang your hat on the fact that this was a partnership & conclude that this solves IR35 problems. Partnerships have ALWAYS been an intermediary for IR35 purposes. The Lineker case relied upon the specific facts & has been described as 'a unique and complex case'. Also not sure if this is fully decided as HMRC did state they were appealing (maybe others could confirm current status)?

Did you properly understand the VAT registration requirements?
On the face of the brief facts supplied you possibly didn't need to be compulsory VAT registered until 1 May.
Did you discuss this with your accountant before going ahead?
Problem only done half a dozen paper 64-8's in the past ten years.
These would be just to get past HMRC's intransigent systems when online just won't work.
I filed using TaxCalc to 29/02/2020 with no problems at all.

It'll come in, just partially. And then it will be spun as if they've listened to their 'customers'.
We'll still get a much reduced service, just not quite as bad as their initial announcement.

Don't bother linking to the HMRC web site showing where you have read this. In practice the reality is quite different to what is stated online.
Are you sure they are referring to 'client's bank statements' rather than 'client account bank statements'?
