The odd FPS is getting through with an instant response, yet others still outstanding form 10.30am. Pain if you used the RTI batch processor as waiting for response stops the next one being checked. You have to abort and then open each file. The Moneysoft pop up warning has gone also.
We had a similar situation from April. We set up online, got the standard reply, but nothing after confirming. Impossible to speak with anyone so tried web-chat and adviser said not yet processed, but then...set it up immediately and provided the references in the web-chat (we set 2 clients up) and within a week client received a letter confirming. We also filed after 72 hours. You can also save the web-chat for your records. Hope that helps :-)
I have just checked, and had the same warning. I then found the original Government Gateway user ID email. Used the 12 digits to reset the password and accessed the dashboard. It would therefore seem that is due to the PAYE scheme being already allocated against a previous registration. Hope that helps!

If the payments due to HMRC are less than £1500 per month, you can elect to pay each quarter (most of our clients do this as they are single person employers) See https://www.gov.uk/running-payroll/paying-hmrc
Happens quite regularly in our experience.
From what I understand the SMP funding is shown on the monthly EPS, but does not reconcile with payments received by HMRC, when the employer pays each quarter. Normally the next payment the employer makes in the following quarter reconciles the values.
We have had a number of these and all are in relation to SMP recovery. As you say the excuse was always the same from HMRC. It has not reconciled from another of their own internal systems!
